The indictment against Jared Loughner (LAWF'-ner) accuses him of attempting to assassinate Giffords and trying to kill two of her aides.
It does not include two murder charges included in an earlier criminal complaint for the deaths of another Giffords aide and a federal judge.
U.S. attorney for Arizona Dennis Burke said Wednesday's initial indictment was just the beginning of federal legal action against the 22-year-old Tucson resident.
Six people were killed and 13 wounded in the Jan. 8 attack at a grocery store. State charges are pending.
Calls to each of Loughner's attorneys, Judy Clarke and Mark Fleming, weren't immediately returned Wednesday evening.
Meantime, a new YouTube video made by accused Arizona gunman Jared Loughner has surfaced.
In the video, Loughner walks at night through Pima Community College, ranting and calling the college a "genocide" school.
The video was given to the L.A. Times.

Police say accused the accused gunman posed in photos with a Glock 9mm while wearing a bright red g-string.
Loughner had dropped the photos off at Walgreens to be developed.
The Pimco County Sheriff's Office confirmed they had received the photographs from the drug store and turned them over to the FBI.
In the photos he holds the pistol against his crotch and buttocks while where wearing a bright red thong, according to the New York Times.
The gun is reportedly the same model Loughner is accused of using in the shooting.
In the meantime, investigators are piecing together the time-line of Loughner's frenzied morning before the attack that killed six.
The sheriff's office Friday released a comprehensive time-line of the shooter's activities leading up to the rampage.
